One of the best choice from Pangandaran to Yogyakarta would be taking the bus Bandung and then catch a direct train from there to Yogyakarta which takes about 10 hours. Else if you have more money to spare, you can also charter a car directly from Pangandaran to Yogyakarta. If you want to take public bus all the way, though not recommended, you can catch a bus from Pangandaran to Cilacap, then another bus from there to Yogyakarta, you might need to stay a night in Cilacap too.
